After foiling the Omegamatic's Quantum Explosion Dynamo in "Goodbye Galaxy," and rescuing his babysitter in "Aliens ate my babysitter," he found out that these were only distractions to set him off the trail by the Grand Intellect, Mortimer McMire, as he hid himself in another plane of existence to plot the destruction of all the mental wimps by toasting the universe itself.

Commander Keen spends the rest of his life training for the inevitable clash for the fate of the universe. He contributes to NASA's space exploration, and with the help of his genius, humanity saves itself from the Earth's pollution by finding new worlds to trash: the moon, and mars itself! And since that wasn't enough to satisfy human greed, they built bases on the martian moons while they were at it. Commander Keen joins the marines to make the universe a better place, but he refused a direct order to kill civilians and was shipped off to janitor duty on Phobos to think about what he's done. While scrubbing the public bathroom in the barracks, he heard the strange sound of teleportation, but this was different; it was booming. It was the screech of the biggest teleportation ever! He looked out the window, and saw Deimos dissapear right out of the sky!

"This seems suspiscious," Billy mused to himself. Billy knew there was a teleporter linking Phobos and Deimos. If he could rush to the center of Phobos, he could teleport to Deimos, wherever it was, and bring it back to Mars's orbit where it belongs. The neural stunner long abandoned to the shed of his childhood in his parents' backyard, he arms himself with a pistol and sets of to find out what malicious aliens stole Deimos.

But unkown to Billy, Mortimer was still alive. Deep in the city of a chaotic hellscape in an alternate universe, Mortimer had done experiments to increase his IQ. 315 wasn't enough. He artificially increased his IQ so much, he lost his original body and became a massive brain that needs mechanical implements to survive. With his transformation complete, and a legion of extra-universal followers at his disposal all itching for escape, one thought pulsed in his mind as he laughed triumphantly: THE UNIVERSE IS TOAST! :mortlol

...And then he took the name Andross and invaded the Lylat system?
