strife hands down and i tell you why
story : the game has a very nice story including interesting plot twists
gameplay : smooth balanced
characters : the characters are worked out very nicely
sound : EPIC! all [semi] important characters have fully spoken dialogue
levels : interesting lot of different places from factory's and prisons to sewers and castles
weapons : a lot of weapons from an crossbow to rocket launcher and the sigil
detail : huge from mugs and bottles in pubs to the factory with all kkinds of stuff
other : the game also has 3 different endings and has money to buy items from shops
my second choice is blood
varied levels and weapons with lots of dark humor

Yeah, Blood has some interesting stuff -- like that train level! And something I've never seen in other FPSes (not that I have played them much) is the player's ability to use two guns at once. And hadn't the game a voodoo doll and dynamite too as weapons?

Blood is seriously awesome. And bloody. And there really needs to be a Blood 3 one day.
Strife was great too. The voice acting was epic! I loved the backstory and the use of RPG elements. I need to re-play that one someday.

Whch game do I consider to be top of its peers in the genre in the 1990's? DooM, of course. Everyone knows that.
But my favourite, you ask? Blake Stone. Sure, my computer couldn't run DooM very smoothly, but as a Wolf3D gamer (grudgingly, I admit; I am very bad at first-person mazes where all the walls look the same and are perpendicular from each another) I found Blake Stone to be just what I was after: a wide variety of kooky enemies!
